will the transmission from a Ford with a 4.6 liter engine bolt up to a Ford 5.4 liter engine?

Yes, the 5.4 is a 4.6 with larger displacement, everything should line up fine. Just make sure you replace it with the same transmission. The 4.6 and 5.4 modular engines shared several transmissions, AODE (92-97),4R70W (98-03), and the 4R75W (04+).
