Could be several things I would reccomend checking your motor mounts( the braces that make sure that your motor shifts its' position gently as it shifts gears" . The easy way to check them is to have someone get in you car with the hood up and have them start the car with the ebrake and ttheir foot on the brake and you watch the engine while they cycle through the gears. You will want to watch to see if the engine "clunks in any direction,If a front or back mount is broken that will generally make itself obvious;If it does anything other than a smooth subtle shift you probably a broken mount. Also for the side engine mounts pay attention while you are accelerating for any pull to the right and or left. This is ussually an indicator of a busted mount on the side. Also if this has been occuring for awhile and it is a side motor mount you should had have your tires, and alignment checked as this can cause uneven wear on the tread which can cause loosening of the alignment over time.
