the engine is pulling fuel too fast through the intake you chopped the fuel for no reason and the engine will flood and die. In gear the motor is hooked to the transmission and even when you cut the fuel the gears are all pulling the engine which pulls the fuel it needs If yo cut the throttle while in gear, the engine will suck the fuel int needs as it slows down. I cleaned out bits of dirt one time this way when I let a friend ride my bike and he dropped it (first, and last time I loaned a bike) he brought it back missing badly as the crap in the bottom of the tank got sucked through int freshly rebuilt carbs I was pissed I tried to just ride the bike hard trying to clean out this miss, Once I just got on the bike and yet again that stupid miss I was in third gear so I hit the throttle hard and ran the engine up to red line , then chopped the throttle the back pressure sucked the crap out of one of the four carbs and the bike ran perfectly after that.
