The aggregate marks meaning relates to the overall mark that you scored from all the semesters that you took part in during that year at university
If your total arks of all subject is to 60% then you have 60% aggregate marks ans eligible for admission after 12th.

Aggregate is the average or overall score. Suppose you got 80% in first sem and 60% in second sem, your aggregate score or percentage will be 80+60/2= 70%.

It doesn't really make sense in that sentence fragment. An aggregate is like a total and you don't total percentages, you average them. Also, it only mentions one examination, so it seems there's only one mark, hence nothing to aggregate, or average.
