My friend, from Newark Penn Station, which is right next door to the the bus station, you can take the PATH train, to the World Trade Center or any westbound NJ Transit train to New York Penn Station.
The one way fare on the PATH train will cost you $2, which is the cheapest. If you're taking NJ Transit from Newark to New York the fare is around $4.
Good luck

Go inside Penn Station. Follow the signs to the PATH trains. They go into Lower Manhattan. Cost is $2. If you want to get to Midtown, get off the train at Journal Square (in Jersey City) and get on a train headed for 33 St.
