Can you pick rabbits up by the scruff?

If you have to, yes. Though it should be avoided if you have any other way to carry the rabbit.
In my experience, the best way to carry a rabbit is to pick it up around the middle. Once you have the rabbit up in your arms, use one hand to control it's front legs by holding them gently together, you can also use this hand around their neck if you need more control. Put your other hand under the rabbit or secure it from the side, with the rabbits hind legs hanging under your arm (against your body) and the hips pinned in place with your elbow. This will keep the rabbit from being able to kick you.
If the rabbit doesn't want to be picked up, use one hand to pin the rabbit to the ground around the neck and pick it up with the other hand, using the one around its neck to control it's head. If it starts to kick and squirm put it down again and keep control of it by holding its neck firmly. Once the rabbit calms down try picking it up again. You should only try to lift a rabbit that is sitting calmly, sometimes it may take two or three times before they accept being lifted.

No, sruffing is not an acceptable way of piking up or handing a rabbit. Scruffing will damage the skin, muscles around the shoulders. It also does not provide any support for the body, even if you do use your other arm to help, there is still not a lot of support for the rabbit.
You should use both hands to pick up and carry a rabbit. You need to support the chest and the bum. Rabbits are very fragile and can easily break their back if not handled properly.
