Absolutely. Megabus goes to further destinations than Newark, so that's no option. The Newark airport bus would only be if you were going to the airport; I'm going to take a wild guess and assume you are actually headed to the Prudential Ctr. for an event.Your best choices are
PATH Train: From the PATH station at the World Trade Center site, take any Newark-bound train five stops to the final stop, Newark Penn Station. This is cheaper but not as fast as NJ Transit Train.
NJ Transit Train: From Penn Station in New York, take any train bound for the Trenton Transit Center to Newark Penn Station stop.
Prudential Center is just two blocks from Newark Penn Station via Market Street. Follow signs within Penn Station for the Market Street exits. Walk two blocks on Market Street to the Mulberry Street entrance for Prudential Center. NJ TRANSIT offers frequent bus service along Market Street from Newark Penn Station to Prudential Center. Prudential Center is two stops away.

If by Newark, you actually mean Newark and not the airport, you can take the PATH Train to New York. It runs 24 hours per day and costs $2. It leaves Newark from Newark Penn Station. The direct line goes to the World Trade Center. If you switch trains in Jersey City, you can take it up 6th Ave as far north as 33rd St.

If you mean the airport, you can take a NJ Transit bus into town and catch the PATH. That's cheap. If you want fast, you can take the train for $12.50 to New York Penn Station. Bus/PATH combo could take a couple of hours. Train takes less than 30 minutes.

My friend, the PATH train, which is a commuter inter-urban rail system will get you from New York City to Newark in about 15 to 25 minutes for $2 one way.
Since you're traveling around 12am, and if you're in Midtown, you can take the 33rd Street-Journal Square via Hoboken train from Midtown (33rd Street and 6th Avenue) to Journal Square, where a transfer can be made to the Newark-WTC train to Newark Penn Station.
If you're Lower Manhattan, you can just take Newark-WTC train from the World Trade Center to Newark Penn Station.
The link below is map of the entire PATH train system, which show the line by color. The Newark-WTC train is the red line, while the 33rd Street-Journal Square via Hoboken train is the yellow and blue line.
The 33rd Street-Journal Square via Hoboken train is the night and weekend service that stops at all station from 33rd Street to Journal Square, with a reversal at Hoboken.
I hope this information very helpful.
Good luck

You could try Megabus. Theyre an online bus service that allows you to book.tickets and pay for them. All youd have to show once you get to the bus terminal is the confirmation number for your reservation.
