I applied for a trucking job and it asked me "Have you ever been disqualified to drive based on Federal Regulation?" What does that mean? I never had a CDL before.

Since you have never had a CDL, you have never been disqualified for a CDL so the answer for you is no.
Federal Regulations for truck driving in the US include many things - you have to pass a health exam, a written exam, a driving exam, you cannot have certain criminal convictions and a few other rules.
