Avast Boot-Time scan?
I ran a full system scan and moved some things to the chest thingy after words. It then told me to do a boot-time scan which I did. Afterwords, I can't fully remember what it said, but it said something like "class infected java: (etc etc 2010). I wasn't sure what to do cause I need Java. So I just escaped out of there.
What should I do? I want to do another boot-scan to help fix my malware problem. Should I have deleted it all? Repared it all? Moved them all to chest??

You need to select DELETE ALL and the boot-scan will delete all infected files. If you want to do another boot scan, go in the options and schedule it so that it will re-scan on your next boot.
