What you are reporting is consistent with passing a kidney stone, and sometimes there is residual soreness and slight bleeding for a few days afterwards.
However, it is quite common for there to be more that one stone. You said that you were told there were no further stones in your kidneys but it is possible that a stone had already passed into the urinary tract ( I can't tell from what you have said whether this was checked). So long as you can still pee then you aren't suffering any particular problems here and it will sort itself out. If you get to stage where you can't pee then that does need an urgent trip to the doctor.
You do need to remember that being pregnant can, in itself, make you feel that you have problems passing urine properly.
The best thing you can be doing is making sure that you are taking plenty of fluids.
Best wishes - and good luck with the baby.
