Ok so I was playing through dihonored with high chaos and when i went back to the houndpits everyone was killed and i was wondering if you choose to play low chaos will they still be killed?

It depends which part you are talking about. Yes there is a part where ou return to the Hound Pits pub and everyone is dead. Low-chaos fixes this. Think about it like this.
Low Chaos=good things happen
High Chaos=bad things happen
