Some malware is really tough to remove. In fact the only way they can be removed is manually. You need to find out what is on their and then look online for help. You can post at this site for help.

Don't forget to scan for rootkits on the system, since rootkits hide the presence of malware, you may need to get rid of the rootkits before Malwarebytes Antimalware can detect other threats.
You need to download tdsskiller for this.
Go to the following website from another computer
http://support.kaspersky.com/5350
Click on "How to disinfect a compromised system".
Click on tdsskiller.exe to start the download
Transfer TDSSKiller to the infected computer via USB
Run a scan using TDSSKiller,
Make sure that clean option is selected, if there is no clean option for a detected rootkit, choose skip.
Click on continue
Reboot when it asks you to.
Rerun Malwarebytes Antimalware again.

What is the pop up that you are getting?
Go to Start - Run and type in msconfig Then go to start up and see if there are any blank entries in there... if there are deselected them, hit ok and restart the computer.
If this isnt a virus... are you on a web browser (chrome IE firefox) is your pop up blocker turned off?
Try these... hopefully everything is working.
