03 mustang gt automatic transmission shifts weird.?

I just got the ecu reflashed at the dealer. Car is AUTOMATIC and has 47,000 original miles. Shifts perfectly fine if i shift it manually but when it's in Drive the car shifts fine into first but it bogs down and trips itself really bad to the point where it goes down to 600rpm then when i let off the throttle it goes into the correct gear it should be in. Tranmission fluid was just replaced and has a little over the fill mark which i need to drain but i doubt that is the problem. What is the problem? I would rather get some ideas first before i take it to the dealer or aamco to get checked.

If you are sure that this did not occur before you brought the vehicle to the dealership I would take it back to them and have them look at it. If I remember correctly, the ECU/PCM communicate with the transmission control module. It calculates shifting based on load and a bunch of other things. There is a possibility that something went wrong when they reprogrammed everything. It's possible that it just needs to get reprogrammed again. Don't think it's anything major, I would just have them take a look.

As long as the transmission fluid is a "little" over filled, you should be fine. That should not cause any shifting problems, however, I would definitely set it to the correct level.
