Nonbonding electrons such as lone pairs make no contribution to the bond order.
Bond Order = ½[Σ (bonding e⁻) - Σ (antibonding e���)]
It can however become tricky determining if an MO is nonbonding; I've recently discussed the problem here:

in NO3^- central n atom has 5 valence electrons.1 pair forms coordinate covalent bond with o atom .there are two sigma bond and a pi bond with other two o atoms.this leaves no electrons on the n atom.
