What is the bottleneck of your Agile project management tool, if any? There's a lot of advertising buzz around Agile PM software but I would like to know if there are pains and difficulties with them

It seems nobody knows bottlenecks :)
The software I use Comindware Tracker has 2 difficulties that make me a bit nervous:
1) Its installation is not straightforward. It demands Microsoft .NET 4 framework and its installation may cause questions.
2) It's so customizable and agile that sometimes I have question if I did everything right. You know it's much easier to use the tuned process that to setup everything by yourself.
