You start the game all over after you beat it. You can play it again in the same difficulty level(or lower) with all your upgrades. When you find your weapons again, they'll have all the upgrades from your previous game you do finished. You'll also have all the comics and other notes and things and stuffs you managed to find. This is only to win 100 game completion. Nothing really changes after that as far as the story line.
