You can stay near the train station in Mestre right across causeway from Venice. There are excellent train connections to Padova (13 to 30 minutes depending on the specific train) and Venice. http://www.trenitalia.com/cms/v/index.jsp?vgnextoi...
The aerobus leaves from the station in Mestre at 5:10 am http://www.atvo.it/images_doc/linee/Linea_35_b_-__... . It takes 17 minutes to get to the airport. The other option would be to stay near Piazzale Roma in Mestre where the buses run to/from the airport.
You can find hotels here: http://www.venere.com/ . Hotel Plaza in Mestre would be a good choice. It's right across the street from the train station making it very easy to get to Padova and to hop on a train across the causeway to Venice. Hotel Tritone & Best Western Hotel Bologna are also good choices across from the station.
I would highly recommend visiting the Scrovegni Chapel while you're in Padova. http://www.cappelladegliscrovegni.it/index.php/en/
You can use this site for bus and vaporetto schedules: http://www.actv.it/en
