Does this name sound unique/pretty? (10 points just for opinions!)?
OK, so I'm trying to find a new full name for this and that but I just want to make sure it's unique, unheard, and pretty. So this is the name: Ara Rune Nightwind
What do you think?

Put down the blunt.
If you're going for unique, yes. If you want people to take the child seriously when she is an adult, then go back to the baby name books.
Can you really imagine someone introducing Ara Rune Nightwind as the new CEO of Microsoft or the Speaker of the House?

Well it's unique alright because it sounds more like some name for a PS3 or an Xbox game, you know those RPG games with sorcery involved?
"Hi, my name is Ara Rune Nightwind [insert surname] and I will be your teacher for the next semester."

If Nightwind is already your surname fine, it is something you're stuck with, but if this child has two middle names please drop Nightwind. Ara is pretty, but I'd go with Ara Rain for a more feminine uniqueness, or Ara Reilly.

It's hard to say out loud with the consecutive R sounds. I agree with the comment that says Orla Rune, and definitely change the last part. It sounds like a fantasy novel or vampire manga.

Crazy unique? Never heard of it, fairly pretty.
But I think Orla rather than ara , it sounds more feminine and flows better. ( guessing this is a girls name)
