why have my tires started to make a thumping sound?

I always have rotated my tires every 3,000 miles with the oil change. Last time they rotated the tires I noticed an unbearable..thump, thump sound when I drove. I immediately went back to the dealership and had the tires put back before the rotation. Dealership said that I didn't have the car aligned and caused the tires to bump, bump as I drove. I bought new tires a couple years before at the Toyota Dealership..Goodyear sport all 4 at the same time, so they weren't old tires...still lots of tread. I have a 2004 Toyota Matrix xrs-6 speed. What might be causing this? is the dealership right?

And, when I get new tires this next time, can I buy Michelin tires 2 at a time instead of all 4?

thank you for your help

Update:

After they put the tires back they way they were, before the rotation, they didn't make the noise. I think they said its the back tires causing the bumping sound..

Update 2:

Yes, I am the only one who drives the car. I bought Goodyear Super Sport tires from dealership 3 yrs ago. I will have dealership check the shocks and suspension. I drive very conservatively...55 to 60 mph.

I was having them rotated every 3,000 miles, then, 6,000 miles ago they rotated them and I couldn't drive out of the car lot...such bad thumping sound. They put them back the way they were and no sound. I might go with Michelin this time from Costco. I hope I can buy them 2 at a time..not ideal, I know, but, I can't afford $740 for all four at one time. I will have an alignment, too. The dealership thought it was misalignment that caused it. thank you for your help.

Locking the back wheels with the parking brake can grind flat spots onto the tires. Are you the only person who drives it?
