It's entirely up to how much you want to live it up. How much traveling will you do? You can get cheap
accommodations in Tokyo for 2700 yen/night and up. Look on
http://www.wix.com/astroflight/accommodations
for cheaper places.
You can eat out decently for about 2500-3000 yen per day, and a subway day pass is about 1000 yen, or cost you less if you're not constantly moving around. Souvenirs are a couple dollars to the sky is the limit. The rest is up to you - from zero for lots of free places to some places with entrance fees. You can get by on quite little if you want. Bars and taxis can be lethal though.
There is so much to see, but a few places to see are
The new Sky Tree (if the weather is clear)
Harajuku/Meiji Shrine on a Sunday to see the bizarre fashions.
Odaiba at night for a real trip.
See Love Hotel Hill in Dogenzaka at night for something uniquely Japanese.
Tsukiji Fish Market at the crack of dawn.
Akihabara for the electronics.
Shinjuku and Shibuya at night for the endless lights and neon.
Shinjuku Gyoen Park
Hamarikyu Gardens
Kabukicho for the seedy and sleazy side of Tokyo
Kappabashi for the mindblowing realistic plastic restaurant displays for sale
Ginza for the overpriced shopping
Kiyosumi Garden
Yasukuni for a real experience of NIhonjinron
Tokyo Metropolitan Gov't Building in Shinjuku (better view from the top than the Tokyo Tower, and
all free!). Otherwise try Roppongi Hills.
Roppongi for the ex-pat environment
Better still, get out of Tokyo when you can and take some day trips to Kamakura, Nikko, Hakone, the Fuji 5 Lakes, and Kansai.

We usually stay at budget hotel chains like the Toyoko Inn. There are quite a few located around Tokyo. Prices range from Y7,400 single - Y9000 double in Tokyo. They are comfortable business hotels, very clean and well run with free breakfast, TV, internet connection in room, computers in foyer and very easy to book. Here is their website in English http://www.toyoko-inn.com/eng/
In Tokyo, your best bet is to forego the Shinjuku and Shibuya areas and head a bit further out to Ueno or Asakusa for better deals. We usually stay in Asakusa which gives you a great taste of old Japan with Sensoji Temple and views of the Tokyo Skytree. There are also several train stations there which make getting around Tokyo pretty easy.
