You may have beat Ganon in OoT, but what about other players? It's easily possible for Link to die in the Ganon battle, that is where the timeline splits.

The timeline splits if either Link dies, Ganon dies and Link stays as an adult or Ganon dies and Link goes back to a child.

It doesn't matter if you beat him or not. The possibility for defeat is still there (and if you were to die in that final battle, you would just be able to try again).

Zelda only sends him back in time in one of the three possible outcomes. The three timeline splits exist because Link can either go back to his childhood after defeating Ganon, remain as an adult after defeating Ganon, or be killed in the final battle.
