What is the exact command that you tried over the web?
You can try this command: "attrib -h -r -s /s /d g:\*.*” where g: is the drive letter of the pen drive. Once you find the .exe file, you can delete it from there.
If you have an anti-virus, you can perform a full scan on your system.
Otherwise, can you please provide a screenshot of the hidden files for us to provide an accurate solution?

Your computer is probably infected, which is why the USB drive got infected in the first place. Run a full scan (including all hard drives and removable drives ) with a reliable anti-virus software (I recommend the Kaspersky trial at http://www.kaspersky.com/free-trials/anti-virus ).
It would help us if you told us your Operating System (Windows versions before Windows Vista have autorun enabled (autorun is still enabled for CDs), allowing a program to execute whenever the USB drive is inserted into the computer without your consent. The execution instructions are in Autorun.inf . )
