I'm far from an expert, but it could just be the nature of the beast. I've got an internal 1tb drive and my computer boots completely in 35 seconds. I recently added two 1.5tb USB drives and with one of them plugged in it slowed my boot time to 2:30. With both of them plugged in it takes 3:00.
I've searched the Internet for a solution and haven't found one so I just leave them unplugged when booting and if I need them, I plug them in after boot. It only takes my computer about 10-15 seconds to recognize they are there.

If your hard drive ( any of them ) has a bad cable, or some bad sectors, it could slow down windows quite dramatically. I would format the new HDD. If the problem still persists, I would suspect something with your primary hdd. It could be a stupid thing, like a loose hdd cable which you accidentaly pulled when inserting the new hdd.

May be your Hard drive is infected or fragmented. Secure the hard drive and use disk defragmenter.
