What were the reasons for the fallout with Jim Harbaugh and Jed York, that led to his departure?
I still find it ridiculous, crazy, insane, before Harbaugh arrived, the 49ers missed the playoffs for a decade straight, in his first year the 49ers make it to the NFC title game, overall 3 years straight they made it to the NFC title game, going to the Super Bowl in the second year of him being the Head Coach, so what were the factors as to why he left?
These are the rumored reasons I have heard, are because 49ers GM Trent Baalke and Jim Harbaugh couldn't get along with eachother, and other is that Harbaugh wanted more power in the organization, like a GM role, and his personality is too strong to be a Yes Man to owner Jed York.

Harbaugh is One of the Worst in 49ers History. KNBR 680 callers have been calling for his job for years. York finally listened to the fandom. Tomsula was the true reason for the 49ers success and will be the next Bill Walsh.

The list of issues with Harbaugh was long.
* Harbaugh, despite the fact that he was a quarterback, was very weak offensively. His offense was straight out of Vince Lombardi's playbook, and the league has known for decades how to defend against those plays.
* Harbaugh needed more and more control, and took over the playcalling personally from OC Greg Roman this season, saying he wanted his personal stamp on things. That "personal stamp" had us 24th in points scored, despite having the best offensive personnel in years.
* Those sideline meltdowns weren't just for the cameras. There are stories coming out of office staff quitting because of similar meltdowns behind the scenes, and getting enticed back with transfers and pay raises.
* Harbaugh was competitive to an extreme, to the point where he was personally responsible for Peyton Manning signing with Denver. Manning had not yet decided who to sign with when he met with Harbaugh, and Harbaugh suggested that they go play catch with a football. Harbaugh was very critical of Manning's throws, saying that his throws were much better than Manning's, and that Manning should probably retire. Manning simply walked away at that point, and signed with Denver the next day. To this day Manning has never spoken to Harbaugh again.
* Harbaugh simply wore out his players with brutal practices over the entire season. The most telling stat for the Niners in 2014 was they only scored 33 points in the fourth quarter over the entire season. The Niners were 32nd in points scored and yards gained in the fourth quarter. This is because the players were simply worn out. Word had gotten around the league about what a slavedriver Harbaugh was, and between that and the Manning incident, the chances of signing many free agents was weakened.
People who claim that Jed York needs 'yes men' simply have no clue. Jed spends a lot of time talking to his uncle, Eddie DeBartolo Jr., who had Bill Walsh for 10 years. Nobody can claim that Walsh was a 'yes man'.
Harbaugh had worn out his welcome. Every place that he has coached at, he has only lasted four years. Four years at University of San Diego, four years at Stanford, and now the Niners. I have no doubt that in January of 2019, Harbaugh and Michigan will have an amicable parting of the ways.

Over all I think Jim Harbaurgh while a good coach is a little bit of a whack job personality wise. His actions on the side lines at times prove it. Basically, he's just whiny.

His Wolverines will now get annually destroyed by the Buckeyes,Spartans,& other good Big 10 teams..Not to mention Notre Dame..Jim is a nut case.
