It's hard to say if the Amiibos within the display cases would work, but it would logical to suggest that they would considering it would likely cost more to create a smaller non-functional set of Amiibos & Amiibo cards for those displays. This case is strengthened as Amiibo cards were created some time after the first wave of Amiibos, noting that the contents of the display cases can be modified & rotated to the whims of the store owner / management.

The additional issue here is that the display cases places enough distance between the Amiibos & any NFC reader (mainly 2/3DS's, smartphones & tablets) to know for certain, especially as Nintendo places an NFC blocking foil underneath their Amiibos to prevent 2/3DS owners from scanning them while they're still in their packaging. The only known exception here the Shovel Knight Amiibo as Yacht Club Games decided NOT to have the NFC block foil included so owners did not have to remove it from it's original packaging, but it does make it difficult to get a good read that Amiibo (as there's still a half-inch gap between the sensor & the Amiibo).
