It depends on the incarnation you're referring to.
The chaos emeralds are described as being thoughts brought into reality, power enriched by the heart. Even at their weakest, Sonic was able to use them to defeat Chaos in Sonic Adventure.
At their strongest, Sonic was able to defeat Solaris, a Sun God that threatened countless timelines and dimensions.
In the comics however, the chaos emeralds are much much stronger, and Sonic was able to use them to defeat Enerjak, who threatened millions of multiverses.
In the Marvel Cinematic Universe, the infinity stones aren't as powerful. At most Thanos could probably destroy a planet.
In the comics however, the infinity stones grant Thanos an almost unlimited amount of power. He comes close to rivaling completely limitless beings and is only restricted by the mere concept of reality. He is an absolute outerversal being with supreme power.
In conclusion, using the strongest versions of the Chaos Emeralds and Infinity Stones, the Infinty Stones are much stronger.
