It has nothing to do with the design of the ship, but with the compatibility of the port with the size of the ship.

because some ports are not deep enough for the whole ship to port. so they stay where the water is deep and then send smaller boats

I'm not really sure what your question is. There are some ports where a cruise ship can not dock due to depth of water, size of dock, etc. In this case, passengers would need to be transported in smaller boats called tenders.
