Do the Madolche counter traps gain their bonus effects if you control a face-up Xyz Madolche Puddingcess but not a main deck one?

Madolche Nights and Madolche Tea Break each say "then if you control a face-up Madolche Puddingcess. . ." So...what if I only control the new Madolche Puddingcess Chocolate Mode but don't have the main deck Madolche Puddingcess? I should still be able to destroy an extra card/shuffle an opponent's card at random back to the deck, right?

No. There's a difference between a card looking for "a Madolche Puddingcess monster" and "Madolche Puddincess". The former would mean any monster with 'Modolche Puddincess' in the name, meaning Choco A La Mode would count. The latter is looking for a card called, and only called Madolche Puddingcess.
You see the former when it refers to archetypes like 'Gladiator Beast' and 'Tellarknight'. You see the latter when it's meant as support for a specific card and not variants. It's the reason cards that work with Dark Magician do not work on 'Skill Dark Magician' or 'Dark Magician Girl' and why Amplifier can only be equipped to 'Jinzo' and not 'Jinzo Lord', etc.

So if you look at Madolche Nights and Madolche Tea Break, they are looking for a card called, and only called 'Madolche Puddingcess', they will not work with Choco A La Mode.
