I assume that the cost of the ferry is the same regardless of which side you leave from. I would expect parking to be more expensive in NYC. Getting to the Jersey side will probably be easier, at least if you're driving.

Since it's in new york it's better reachable from new york. If you come from jersey you must enter new york to get to it so......
