Being old enough to have seen both in concert, I have to go with the Doors. Zep is good on vinyl (told you I was old) and if you liked their albums, you wouldn't like them in concert. It sounded like they were doing a poor version of themselves, kind of like Grateful Dead in concert, just not the same. The Doors on the other hand were excellent on record and better in concert!

Led Zeppelin, no question.
The Doors were a great band, mind you, but Zeppelin absolutely rules. I think the Doors were a bit overrated in the lyrics department - Jim Morrison was hardly a "poet." He pretty much sucked - his lyrics were blather.
Not that Robert Plant's lyrics were all that great, but then he didn't CLAIM to be some great lyricist.
Robert Plant's voice and John Bonham's thunderous, unmistakable drums were phenomenal. Jimmy Page, of course, is a genius, with the riffs and arrangements and the playing. Page was also one of THE best producers EVER. John Paul Jones, however, has not been the credit he is due, in my opinion. He was a MASTER arranger and writer and musician. The stars were truly aligned perfectly the day Zeppelin first played together.
Just a comment on the Eric Clapton thing. The Yardbirds separated because Jimmy Page had a lot of vision for where music could go, and the rest of the Yardbirds were drugged out losers. Led Zeppelin played a few gigs as "The New Yardbirds," but that had nothing to do with any of the other members of the Yarbirds. I'm glad Page ditched those losers. Eric Clapton is a good guitar player, but Page blows him away with his songwriting and arranging and producing and vision for what a rock band should be.

That's close... but I have to go with good ol' Zeppelin. Mainly because there are still so many fans of Led Zeppelin. It annoys me when I talk about the Doors, and no one has ANY idea who I'm talking about, but I can talk about LZ to anyone. And, besides, THEY WROTE STAIRWAY TO HEAVEN! Which, in my opinion, is the best song ever.

It's like comparing steak and ice cream - which ones better? They are 2 totally different bands with different styles. Led Zep was actually Eric Claptons old band known as Eric Clapton and the Yardbirds but they had a difference of opinion regarding musical style and direction etc with Eric and so they went they're separate ways.
