Yeast, single celled animals like amoebas, tons of single celled animals and plants.

No germs you wouldn't be alive since your food would not get digested, or dead bio matter would not be broken down into useful compost. Insects are a major and essential food source to many animals. Insects are vital to the ecology of this planet. Disease and sickness is often because of poor human governmental managements of the earth enviroments and poor instigated hygene and living conditions caused by poverty and injustice. The natural balance is very delicate and after humans decided to do things on their own without the guidance of their Creator the suffering has been brought on themselves. When God created the earth and all the living species this is what he had recorded in Genesis 1:31 "After that God saw everything he had made and, look! [it was] very good. And there came to be evening and there came to be morning, a sixth day." When God kingdom is restored on the earth all these bad things will be done away with. Revelation 21:4 . . .And he will wipe out every tear from their eyes, and death will be no more, neither will mourning nor outcry nor pain be anymore. The former things have passed away.”

Amongst the many tiny critters already mentioned, there are a few groups of multicellular animals that are actually smaller than some of the single-celled critters like amoebae.
Tardigrades, also known as 'water bears' are cute little critters that mostly live in moss. They have tiny little eyes, and eight little stumpy legs with claws on the end. When they dry out they enter a state of super-hibernation called cryptobiosis, and can survive almost anything until they rehydrate and come back to life.
There are also Rotifers, also known as 'wheel animals'. These critters look kind of like living electric razors, and are common in almost any freshwater pond, puddle or lake. They move and feed by beating the water with their rotary ciliated 'wheels'.
Both groups can only be seen with aid of a microscope, with the largest of them still being less than a millimeter long.

Any of the organisms mentioned above are small enough that you would not be likely to notice them in their natural habitat. However, they aren't really "smaller than the naked eye can see". Under the right conditions the human eye can see something that small. For example, if you have a culture of paramecium in a glass tube and hold it up to the light, you can see them swimming around. However you would never see a paramecium in a pond, even though they are there.

Feather-winged Beetle Nanosella fungi, at 0.25mm, is a serious contender for the title of smallest insect in the world. on the other hand, Dust mites are among the smallest mites known. They are less than 1/64 inch and require a microscope for identification.

I think dust mites. Those are smaller than the eye can see and I don't believe they are germs or bacteria.
They live in your matress and are ugly, dirty little things.

yes there are many small insects that we don't see with the naked eye and also small animals when the bats fly at night they look for them as there food source that why they even fly around us as they see them around us when we walk around and attract them to us..

dust mites when viewed with an electron microsope were found to have mites on them. Scabies is a mite that infects the skin can not be seen either.

Plenty. Protozoae are probably the smallest, as many are unicellular, lots of water-borne animals and small arthropods too.
