I assume you saw a doctor to determine that you truly just strained your neck muscles? How did you hurt your neck, it matters, because if you fell or were in a car accident, you can have trauma to the vertebra (the bones in your neck that support your head).

If you truly know that you just pulled a muscle, the best treatment is a cervical collar (to hold your head up and let the collar do the work instead of the muscles in your neck so they can heal), anti-inflammatory medication, ibuprofen, and warm moist heat, and warm showers. Consider seeing a doctor - this can become a chronic problem so it's best to be treated correctly as soon as you have the injury.

Those probably are the lymph nodes bulging out. The lymph system is used to drain infections. It could be any number of things though, from simple to horrible. I had mono as a child and my lymph nodes were protruding like that. If you are concerned, there is no harm getting a second opinion, to put your mind at ease.
