I have used a drill with a wire brush attachment with some success. It takes awhile, but depending on the square footage of the floor you are working on, it may be worth the effort. Afterward, take an orbital sander (or even a belt sander if you are feeling brave), and take it down to bare wood, then stain, and clear coat <make sure to use several coats of clear>, and you floor should look as good as, or better than new.
You can use a dremel instead of the drill if you prefer, or if your floor is large, then you can rent a floor sander from Home Depot for very little money ($20/Day or so, if I remember correctly).
Also, Orange Glow (you can find it on TV) will often fill scratches without sanding or buffing as long as the floor is clean.
Good Luck!

Rub petroleum jelly into the defective area. Leave it overnight and you will be stunned at the results.
I faced the same situation as you a few hours ago.
