Simply start Spybot, set all of your settings how you want them, and when SpySweeper pops up, click 'Allow' for the changes made by Spybot.
As stated by another, Spybot is one of the good guys but anti-spyware applications do tend to fight occasionally over what they believe may be hijacking attempts. There is no reason for alarm.

If you downloaded SpyBot recently, you got the new version, which is far better than the older version. Yes, it does report possible changes to your registry, and you have the choice of allowing it or rejecting it.
I was also running two spyware programs at the same time, and had the same result. I uninstalled the other program and kept SpyBot.

SpyBot IS one of the good guys. I am hearing for the first time that two anti-spyware fight each other. This is common in anti-viruses, but they are usually not found in anti-spywares. I guess you will have to decide which one will go. I dunno why you pay for anti-spyware, whereas lots of them are free and quite effective. Still, its your choice. Both are 'complete' anti-spywares, because SpyBot's full version is free.
