As someone else already answered, if you believe one of your parents (or grandparents) is full Native American, you'll only need to prove you are his or her descendant, usually done by birth certificates - from the "target" person to you and everyone in between. Using someone else's "family tree" records isn't reliable. As to your question, there isn't a single, free "best" web site that does it all. Cyndi's List has a huge collection of sites, some free, some not, some helpful, some not. The only way to know is for you to check out each one.
Some of the best sites I've found (excluding city, county and state sites) have been genealogy organization sites, usually sponsored by the club or an individual. Don't rely on family tree postings from other people - only utilize transcripts of solid sources (ie birth, death, marriage, census records, wills, etc.). Not every locale has sites offering great info, but sometimes you get lucky. Usually I google "genealogy" and whatever county name and state I'm searching. Then I look for reputable organizations among the results. You can always check out LDS genealogy site (or local church). Everything they have is free (except for copying fees). After that...it's good old genealogy work: hunting, digging and reading tons of old docs... two steps forward and one back.

If you only want free sites don't expect much. Free is at home, asking your living ancestors. Free is Other People's Money, like the taxpayer-supported library and the LDS family history center, and picnics in the cemetery.
However, once you have taken advantage of the freebies above then you can enter the information onto genealogy software for organization, pay to order the birth and death certificates for the information about earlier generations to cover the 20th century, and take a look online at rootsweb.com, familysearch.org, genforum.com, and also parts of ancestry.com which are free.
One of the things I've noticed about queries with the word free in them is that they're even less likely to be given a response by the poster choosing an answer than the others.

You will first need to get as much information about your parents, grandparents, etc. as you can from talking to them, because you can typically only search for dead people on the Internet. Once you have some information farther back in your family, here are a few resources for you to use:
http://www.familysearch.org/ - Probably the best free online resource.
http://www.ancestry.com/ is one of the best but has a hefty subscription fee (for most of its databases).
Also, you can check the surname message boards for his surname at:
http://genforum.genealogy.com/
For links to helpful sites, you will want to take a look at:
And finally for a lot of different resources:
Good luck,

try - world connect.rootsweb.com
www.cyndislist.com
if you are half n.a. then you need your birth certificate and your parents b.cert as well. from these you may ascertain which area they came from & which tribes they may have belonged to.

To be honest, unless you were adopted, half is enough that you'd likely know for certain already and know where your family comes from...
