Have a good anti-virus software like Norton AntiVirus installed on the PC first. Most anti-virus software nowadays have "Auto-Protect" feature which runs in the background. Now, any-time you insert a floppy, or a disk drive, or a pen drive, and the system tries to open a file from that external device, the anit-virus software will automatically scan the files, and clean it. You can later use the anit-virus software manually to scan the entire external drive and clean it of viruses.
Similarly the anit-virus auto-protect feature also protects your system from viruses potentially coming from the Internet, LAN, or E-mail.

This involves getting familiar with the scanning software you intend to use.
Yup, ya gotta read the manual!
Actually, by clicking-around the different settings and options in the anti-spyware and anti-virus programs I use, I easily found the options where it asks What Do You Want To Scan.
The full system?
The C drive?
The D Drive?
The floppy drive? (seeing this less and less)
An external hard drive that the OS detects? (usually designated by a letter of the alphabet)
et-ceterrah, et-ceterrah, et-ceterrah...........
