Total numbers can't be known, but one pair of all unclean animals and seven pairs of clean animals and birds were taken on board.

There are really two different issues here. The first relates to the fact that the clean, or domesticated animals, which were more immediately useful to man were taken in greater numbers. The seventh beast or bird was probably taken for a thank-offering which Noah performed after he disembarked from the ark. There is simply no contradiction at all between the two 'number commands' as one refers in a general sense to all the animal pairs whereas the other command to take sevens (three pairs plus one) refers to the domesticated animals which were a sub-group of the total animal 'pool'.
The second question relates to the total number of species aboard the Ark. Since the command refers to two of 'every sort' or kind this has been thought to refer to animals that would later spread out and diversify into the various species we now have today. To clarify this the 'dog kind' is a good example. All domestic dogs today are interfertile, as well as with wolves, jackals and a number of other similar species. Noah would only have needed to take one pair of these, a genetically superior breed from which all the various species we have today came.
It is interesting to note how modern Genetics backs this up further. Many pure breed dogs have genetic defects of one kind or another, some multiple. They are thus less genetically diverse, and more specialized than their distant and healthy ancestors on the Ark from which they have diversified, often by the loss of Genetic information.
The point of all this is that Noah definitely did not need to take every single animal and bird species, but only a representative kind for each group. He had plenty of room.
