What should we do to protect children from "faith-healers"?
In the US, three children in the past five months have died from forgoing conventional medical care in favor of prayer. If these kids had died from, say, epilectic seizures caused by video games, there would be mass media focus and a nationwide initiative to combat the problem.
As it is, these stories barely made national news. Why aren't we up in arms over this? What can we do to protect these kids?

Proper education about science and medicine. Holding parents who do not get medical care for their children responsible. You can follow your religion to a point but not hurt people. The followers of the church of the aryan nations are free to hate me (I am Jewish) but not free to kill me. A person who chooses to forgo medication is an adult and they can choose that but they cannot choose it for their children. The is not a freedom they should have. Children die because of that. It is the governments job to protect children. That is what DCFS is for.
Religious freedom is must but it has to be tempered with reason.

Far too often, these extremist religious sects hide behind the First Amendment to continue what would be otherwise abusive practices. In any other instance, parents could be prosecuted for abusing kids in a much less severe manner. (I wonder what the "pro-lifers" stance is on this issue.) Plus, the animosity and cynicism towards modern medicine has even made some rather indifferent to bizarre practices of these "faith healers."
If one were to "strictly" interpret the Constitution, it states only that people have the right to worship freely; however, it does not specify that the State does not have authority to regulate or bar certain practices so as long it adequately demonstrates that is has a "compelling interest," such as to protect others from imminent danger that may result from such practices. Because children are, in the eyes of the laws, dependents with limited rights, it is obvious that the State does, indeed have a compelling interest to intervene when a child's life is at grave risk and when the parents fail in their own responsibilities.

which means Freedom to practice religion
It seems unethical to some, but others its all they have.
We all make our own choices that determine out own lives.
Unfortunalty theres not much we can do about the children that are hurt by the choices people make for them concerning medical care.

I personally think the lesson is God gave us brains to seek out medical help

There should be a State law barring it, and any child whose parents refuse medical treatment for them should be appointed a guardian ad litem by a Court.
