The smallest unit of matter is well known to be an atom.
But the atom is made up of protons, neutrons, and electrons.
And protons are made up of smaller pieces of quarks, and electrons are made up of smaller pieces called leptons.
Now I do believe this is where science has reached its current limit but with the LHC in switzerland, we might see new discoveries. So as of now, you could say the smallest unit of matter is a quark or a lepton (not sure which one is smaller).
You can also go into String Theory, which is a theory that all matter is made up vibrating strings.

The smallest unit of matter without losing basic properties is the atom. The smallest unit of matter within the atom is the electon. The smallest unit of matter period known so far is the quark or lepton

I don't know, but it's not an atom, because you can say that an atom is made of neutrons, protons, and electrons. However, those are made of even smaller things, but I don't remember what those are.
