You might try a file, but anything you do trying to catch the fish and work on his teeth isn't going to make him a happy fish!!

Were you feeding him hard foods like snails and shrimp with the shells on regularly? Puffers have teeth like rodents, they grow continuously, so they need to be able to wear them down. Puffers are very willing to chew on anything in the tank, including power cables, so you may need to revise his diet.

I found an article about puffers and their teeth, maybe this will help you.

Be very careful of your fingers if you attemp anthing to trim or file their teeth. Not only is there a danger of harming your fish if it should move suddenly, but there's a danger to you too. I would first try adding small snails or shrimp to his diet if he's still able to eat before I would try amateur dentistry on a fish.

Here's a link with a great explanation on how to do the teeth. Kind of funny since this was just a topic on the forums I frequent on fish.
