You will have to fly into San Francisco (SFO) and take a commuter flight to Fresno ,CA.

It took me a while But i figured it out

What you have to do is use Amtrak's San Joaquin route to get you to Merced CA and then they will bus you to Yosemite NP

You cannot use Amtrak's bus service unless you connect to it from one of their trains

I noticed on one routing that they have a connection thru Stockton >which is not in the top 500 good areas of CA

As far as what airport you use you really have a choice of three >SFO >OAK and SMF [Sacramento ] and it then becomes question of cost, timing and overall logistics of getting from the airport to Amtrak and back

I can tell you that Amtrak's trains end in Oakland and then they use buses to get you into downtown SFO
