It,s about 17 miles to midtown manh. from J F K about 1/2 hour by car. Buses and shuttles are available. No toilets on subway trains some stations have toilets

Not on the trains, no. Most of the stations have public bathrooms but not all of them are open and most of them are filthy. Better to go at the airport first when you get off the plane.
It takes an average of 20 minutes to get from JFK to the subway station on the AirTrain. After that it's about another 25-30 minutes or so to Manhattan on the subway (E train) depending on whether it's rush hour or not.

Toilets for passengers are not on the train but are located in the subway station and airport.
It will take you about 25 minutes on the Airtrain JFK & another 25 minutes on the LIRR from JFK to Penn Station in Manhattan if there a no signal troubles.

If there should be any signal trouble then for safety, the train will have to wait (or run slower) until it is cleared up so you will want to follow these safety tips.

Sorry Abigail. There are no WCs in the New York City subway system.
In regards on how long it take to get from JFK to Manhattan, that depends on what type of transportation you're taking.
Commuter train/Airtrain -- 20 minutes
Subway/Airtrain -- 50 minutes
Taxi or Bus -- 45 to 60 minutes depending on the time of day and the traffic condition.

There are toilets in most subway stations and most of them are public. For a few of them you'll have to ask someone to unlock/open it for you, but those are rare and usually only locked in the early morning.
If you're talking about a Sunday, it might take as long as 2 1/2+ hours to get to Manhattan by subway and bus. Any other day, to get to Manhattan from JFK, probably around 1 1/2 hours. If you're talking about train only, probably an hour at most. Trains beat the hell out of buses in most areas of NYC.
If you're taking a cab, probably not much more than an hour, with moderate traffic.

2. And it takes about 45 minutes to an hour depending what part of Manhattan your coming from and your transportation ( I live by JFK)

Not on the train, but in the stations. (Never took the train from JFK though - sorry - but I'd guess less than an hour.)
