In 45+ years of watching the NFL I can only pick the ones I've had the pleasure to watch. My Top 5 would be.
1) Elway
2) Marino
3) Unitas
4) Montana
5) Staubach
That's based on talent, performance, and leadership. To many people equate best QB with SB wins. SB wins are really a team effort and a team win.

Joe Namath, reason is because a long time ago, there was no defensive pass interence, but there was offensive pass interfernce. It was average for a QB to toss maybe 13 TDs and about 25 picks then. The CBs could knock down all the reciviers, and no foul before the 1972 season! Joe Namath was a great QB then, and most QBs now couldn't stand to play in the 1971 season.

10.Warren Moon- He was an excellent QB for the Oilers.He had a few 4000 yard seasons.
9.Jim Kelly-If he had won all four of those Superbowls he would've been the greatest ever.
8.Dan Marino-He was a pure passer.Still holds the single season record for yards.
7.Steve Young-An NFL MVP for 49ers.Has also won a super bowl.
6.Rodger Staubach- A cowboys great.Won a few Superbowls with the help of defense.
5.Terry Bradshaw-Didn't have the stats but,did have four Superbowls with the ''Steel Curtain''.
4.Johnny Unitas-He set the standard for all QBs he won a Superbowl with the Colts.
3.Brett Favre-He set alot of NFL records.Also,he had 2 NFL MVPs only one other football player has done that.To top it off he won 2 Superbowls with a mediocre team.
2.Tom Brady-He's already won three superbowls and still going strong! But, he's had a little help though.He has the record for most TD passes in a season with 50.Thats unprecedented.
1.Joe Montana-He turned a shitty 49ers team to a fearful Superbowl winning monster.

Peyton Manning-An excellent QB.But some how always out played by Tom Brady.
Joe Namath-Made the AFC what it is today.
Bob Greise-A consistent quality QB.

That is impossible to answer without knowing how to rate the various factors such as championships, stats, stats compared to others of the player's era, surrounding players, innovation, and intangibles.
If it is solely championships then it has to be Otto Graham
If it is pure stats then it will be Manning or Marino
If it is comparative stats then it is Unitas
It it is surrounding players then it is Baugh
It it is comebacks then it is Elway
If it is pure gunslinging or durability then it is Favre
If it is innovation then it would be Luckman, Kelly, or Montana
If it is intangibles then it is Montana due to leadership and innovation
Various combinations of factors lead to other answers
For example, you have to include Brady or Bradshaw in the discussion if you value championships and intangibles more than stats or individual awards.
