What is the best hotel in San Antonio, Texas to stay in?

It all depends on what you would need to be located near. If you want to be by the Medical center (and Sea World), the Omni is very nice. However the La Quinta Inn offers breakfast & a free shuttle to the hospitals from 7am till appx 9pm.
If you want to stay at the Riverwalk, near the Alamo you have several options: Crowne Plaza, The Riverwalk Plaza Hotel & Suites, The Marriott and the very gorgeous Valencia.
If you want to be near Lackland AFB: eh, stay by the Riverwalk. The hotels they do have aren't that nice and will overcharge you due to their location.
Six Flags is located off the I10: Westin La Cantera Resort. Across the road is "The Rim" which has some wonderful high end shopping (to include Nieman Marcus), a Bass Pro, Movie Theater and they also have a Cold Stone Creamery (which is thus far rare in San Antonio)
These suggestions are per your "price doesn't matter" comment.
If you are visiting between now & August, bring clothing made of lighter fabrics and ample amounts of sunscreen. Also remember to drink plenty of water so you don't dehydrate.

You've already gotten some good answers. one was omitted. I like history. There is a classic hotel right next door to the Alamo-- The Menger. Many Presidents have stayed there. Teddy Roosevelt formed the Rough Riders right there in their bar. I love the location and the place. Not as expensive as it should be given the history there. enjoy.

there are quite a few sites that you can search that will likely show you great hotels at the best prices available. check out the website BookMe and you will be able to compare prices on all the reputable travel sites in just a couple minutes. it's very convenient and will save you a bunch of time and money. Also, make sure you buy them online... otherwise they charge much higher fees for phone orders. good luck.
