What's happening to my legs?? (Jogging question)?

I've been working really hard to get fit and I've shed a lot of fat off my body. I've worked up to a 50 min jog every second day..with a break on weekends usually. However, to do a little more I was skipping bout 500 times every other day and doing some intense yoga. Is this too much in your opinion? My legs felt so drained I couldn't go out for 3 days. I thought I'd be super healthy by now. My age is 39 so I'm worried about muscle falling off my body. Any tips? Am I doing too much? I eat pretty healthy food regularly.

Update:

Where does one find the cheaper brands of Whey supplement? Like the noname brands?

Well, even though exercising is great for your well being and stress level. Working out intensely can hurt your body and get you majorly sore if your not used to it. So if your eating healthy you will be fine. Just start doing softer yoga and milder running. That's what I have done and I lost 15 pounds! :)
