can we put a transmission of an 01 mustang into our 94 mercury cougar xr7 that has had an engine swap with a mustang 4.6L?

Assuming the Mustang tranny is from a Modular V8 (4.6L or 5.4L) it will bolt up to the engine. You may have issues with tranny mount, shift linkage, driveshaft length, but nothing that can't be overcome fairly easily, unless the trans is electronically modulated could be trouble. The 94-97 Cougar came with the 4.6L, so you may be able to get parts you might need from one of those. I'm guessing yours had the 3.8L originally?
