2 AA 2700 mAH rechargable battries or 1 CR-3V 2100 mAH rechargable battery.

The 2700 mA-hour (2.7 amp-hour) has more energy storage than the 2100 mA-hour unit. Bu about 28%.

On paper the 2 x AA 2700 mAH rechargeable batteries should last longer, however you would need to define what you mean by "last longer", whether the batteries use the same technology and what purpose you using them for.
eg you may find that 2 x 2700mAH NiMH AA batteries don't perform as well as 1 x 2100mAH Lithium CR-3V when in a cold environment.
