Science Team is attempting to reverse-engineer Samus Aran's arsenal, based off of data acquired from her assaults on our forces. Progress is slow, but steady. Command would dearly enjoy turning Aran's weapons against her. We believe we can implement Beam weapon prototypes in three cycles. Aran's Power Suit technology remains a mystery, especially the curious Morph Ball function. All attempts at duplicating it have ended in disaster: four test subjects were horribly broken and twisted when they engaged our Morph Ball prototypes. Science Team wisely decided to move on afterward."

My theory is that she's transformed from a semi-solid to a plasma, somehow. Not only is there a powerful glow of light, plasma would be easy to compress and contain, and also filled with energy. When she reverts, the process is probably reversed as well.
It's a lot like teleportation or mind-reading. In games, you can create the physics to do such things, but in real-life it's very improbable, and in Samus' case, probably impossible.

Samus Aran can fit into a morph ball in the game, but in real life, it's not possible in real life.

I'm guessing it has something involving the fact that she has Chozo DNA, maybe all Chozo's can do it.
