Novel: I Robot by Isaac Asmov(the movie sucked, and didn't resemble the plot of the book even a little). Songs of Distant Earth by Arthur C. Clark was also quite thought provoking, and besides he's on of my favorite "hard" science fiction authors. I love Kurt Vonnegut's stuff, but I'm not sure if it would be classified more as black satire than sci-fi.
Short Story: This one goes to Asmov again. The Final Question is one of the best short stories I've ever read, in the science fiction genre or otherwise. Highly recommended.
Series: this one is easy. Dune, ftw.
Fictional religion: Omnianism from Discworld.

I like the "Ender" series by Orson Scott Card, but anything by William Gibson gets an A+. I don't recall having a favorite literary religion.

Oh, there was the "Day One" apocalyptic cult in "The Song of Phaid the Gambler" by Mick Farren - a bunch of heavily-armed fanatics.

The Culture novels by Iain M. Banks.

There is a religion in one of his books, where the inhabitants of a shell world, have a god that is actually a real creature living a the centre of the world.
It makes a nice change to have a god that actually exists.
