89 Cherokee XJ rear end is clunking?

Question

I've checked the u-joints and they are not the cause, and the transmission isn't the problem either, So I'm sure its the rear end but what would make a loud clunk like that, it usually happens when I shift from drive to reverse, though it occasionally happens when I do the opposite. I think it is either the ring and pinion gears or the spider gears, I plan on changing the diff oil soon so what should I look for to tell me what the cause is?

If it's the spiders or R&P, you'll get a noticeable howling sound as well.  Very noticeable.  If you don't hear any other noises, and it only happens when you shift, it's possible that it's the slip joint where the drive shaft comes off of the transfer case.  Check that for lateral (side - to - side) movement, be sure to do it with no load on it (rear wheels off the ground, transmission or transfer case in neutral).  If not there, re-check your u-joints.
